I was looking around and did not see anything to help a officer who hasn't run a SMH and is looking to run one, so here is my opinion of what i do for SMH's if you have any questions ask below. This will just be Atlantis runs not Haunted Seas i am separating them but much is the same.
(Sfing = sword fighting, cit = citadels, SMH = sea monster hunt, Naver = navigator, MAA = Master at arms, WB=War Brig, CB= cannon balls, ish = about. Some of my abbreviations)
Atlantis more commonly known as Lanta or lantis there are two main ways to run them,
Cit runs and Monster hunts
The main difference is for Cit runs you have to win Sword Fights to get your poe but when you do you win a lot of poe and items. For Monster Hunts you are having people station longer less SFing and you sit along the edge and sink ships and haul.
People tend to like it better if go for Cits because it means SFing but Monster hunts are normally Safer.
For sure before you run a lanta you need a Naver (you) and a MAA (ill explain later)
Now how you run also depends on your ship size
The most common is a War Brig max of 30 people with this size ship you can run both types of lantas most effectively because of extra people.
The next most common i see is a Junk Normally when someone takes a junk they are focusing on a Cit run for less extra space and on a junk you need a high skill crew.
and the last one you might see is a sloop (i have done this before and it is fun and cheep)
With a sloop your only option is running to cits and not getting hit or trapped takes a high level navigate to stay up but as a naver you can make 20+ k and ye only need 7 mates.
Stock needed
WB -- I have been told about 800 med CB and 200 ish Rum for some people might leave if ye are under stock. If ye know what ye are doing and it is not yer first time i suggest this but for a newer naver i would say you are planing to go for cits and take 400 ish med cb and 120 rum and try to not worry so much about sinking ships and go for cits. (if ye sink don't worry i sank me first 3 times with about 1k med cbs its all for the fun right
Junk -- If ye are going for cits (which is the best way to run a junk) you want about 200 to 400 large CB and 120 ish rum (more then better depends on how often ye sink) focus on getting to cits
Sloop - 10 cb for blanks and 20 rum if ye get hit much ye are going down
Gunner
On a WB you want max gunners and you need them master + at the least normally you want gm + if possible (if you look at the video below you will see why)
What does having extra people do for a ship?
Lets look at a WB 24 stations 30 max amount of people
That leaves 6 people to for defending your ship In lantas computers slowly start to come onto your ships which you have to SF to get them off this is what a MAA does. With 6 extra people you have 6 available SFers without having to take anyone off a station vs a junk were you have about 1 extra person so you have to pull stations.

At any time in an Atlantis outpost battle, Atlantean dragoons may board a player's ship. The rate at which dragoons board the ship is increasing with its size and by not using movement tokens.
These dragoons will challenge players aboard to a swordfight, which will include a new piece, the aqua trident. If the players win, the dragoon will exit the ship. However, if the player loses, the dragoon will remain aboard and attempt to take over the vessel. Additional dragoons will board over time, up to the number of players aboard the ship. If the number of Dragoons equals or exceeds the number of players aboad the ship, everyone on board recieves a message reading: "Arr! Those pesky Dragoons be wanting yer ship! All hands join the fight to save the vessel!", and automaticaly enter a swordfight, which includes the new aqua trident piece. If the players win, the Dragoons leave. However, if the Dragoons win, they take over the ship and throw the players overboard. All effects take place as if the vessel had been sunk.
As you see letting them get more dragoons can be horrible. (while you sf you can still get shot at)
How to load fastest possible
Some tips for loading faster
1 Have the best naver in our crew on the ship show up for jobbing naver stats are looked at when people job
2 have a message saying if you plan to go for cits or not (people like going for cits more)
3 have your MAA welcoming people telling who the MAA is who is Naving
4 Ask them to ask their heartys
5 Let them know how man more mates needed every so often
6 With the message on the board for a wb normally say Sailing on 20 (meaning you sail to the cit place when you hit about 20 mates)
7 if you do not have 4 gunners tell in the message that you are in need of gunners rank ... or above.

This is a youtube video i saw that shows some naving some things i want to point out are at about the 50 second mark the ship moves forward into the wall to stop the other ship from being able to move around.
Look at how often he is firing and moving
The walls are also soft walls so hitting them doesn't damage the ship when you are going to just try to sink Monsters you sit at the side. When you stay close to your spawn you can run at any time and wont sink
and at about 220 you can see the new piece and the difference it makes (it is a 1v1 vs a dragoon)
The sparkling when a ship sinks actually heals your ship when you go over them
